I was wondering if cleaning upholstery with hydrox and agitation (encap) followed right after with hot water extraction (my portable) would do a better job, or would it interfere with the encapsulation process.

JMO, you wouldn't have to use your HWE.

Like NJP said, you may not need to extract. If it's heavily soiled, I might clean it with encap, and rinse with encap as well.
